@Mrkvonic thanks for the great tutorials and reviews etc. The issues you cover are things that actually happen to me.
I am a heavy user of Macrium Reflect. If the boot-repair tool in their rescue environment doesn't work, I usually just restore a system image of ALL partitions on the afflicted disk. That will usually sort out Windows showing as D:, and Linux distros not finding the right UUIDs. It's the no-brainer solution.
