But I do worry about the future of Hijackthis, now that it's in the hands of a for-profit company. What exactly was their intention in buying it?

This transaction reminds me eerily of Microsoft's acquistion of Process Explorer, another free, very useful tool. Who knows what PE's future will be now? Look what MS did to Giant AS, once a very reputable highly regarded AS app. MS AS is considered a mediocre performer.
