I never do chkdsk, so i cant confirm the apparent Kaspersky+chkdsk problem and am not worried if i have the problem on my PC or not.

I've found with on-demand scans that AVG AntiSpyware often finds many trojans as well, so can protect registry by deleting the trojan before it...

I kept it on training mode, no issues here... made rules, hardly ever pops up now unless i install a program. Also disabled Stealth mode
