If you're making changes to a partition that will require a reboot it's generally safer to boot to the DD CD and do the changes. That's not to say it won't work properly when started in Windows. It's that if you boot to the DD CD you have control over the procedure instead of DD performing multiple actions from a script.

For any partition changes that don't require a reboot, it's usually faster to do the procedure in Windows.

I also recommend having a current backup image of the drive (or, at least, backups of your important files) before performing any partition operations. There is always the chance something can go wrong.

If you prefer using the boot cd for everything, that's fine. The programs work the same way and the results are the same (better, in some cases). If you want to use the real Windows version of the program from a boot CD, then you need to use BartPE or VistaPE. However, if the Full and/or Safe Mode versions of TI work properly on your computer, you should be fine.
