I have looked many places and yet to find what app in the NOD32 folder to use for the File transfer virus scanner. Also, I am not fluent in what command line to use. Any help would be great and thank you.

The file to use is ecls.exe in your program files folder. A list of all command line options is available here.

File transfered in Trillian should be picked up by the real-time scanner as well, but if you want a (automatically) scan on the file you can use something like the options described in this article.
