Shut down problems

when i shut down my computer, my pc doesnt close every program running automaticly. I have to shut them down my self, i get a screen that he is shutting program x down (you can wait til the pc has closed it itself, but he can't, he sais the program doesn't respond, so you have to close it my self by pressing the close button) and this continous for every program (taskmanager, aim, steam, hppapml0, msnmsgr...) and te last screen is explorer.exe (same story) when i've closed it you get the window "logging off" and than he "hangs", you can hear my pc working, but he can't shut it down.
i recently had a trojan, i got it finally removed, and i updated my windows xp to SP1 (and all the other critical updates)
whats wrong?
any help will be welcome!!

Another thing i notice is in Application Log i get errors because some program is trying to access the registry while im shutting down [which is not a good thing to do]

So i usually disable Norton Antivirus Auto-Protect and exit AceFtp before shutting down.
