A couple of weeks ago I installed Agnitum Outpost Pro and recently I installed Sandboxie which I now use whenever surfing. I am getting a lot of dialog boxes from Outpost asking how to handle certain executables and I believe I have seen some of them more than once. When I am surfing in the Sandbox, is Outpost able to save my response to how the executables should be handled or are these getting deleted when I empty the sandbox?

Outpost will work just as before. I mean, provided you don't sandbox Outpost! :D
Remember, programs outside the sandbox, or not sandboxed, are not affected by SandboxIE. They are treated as trusted programs if you will. Out of SBIE's scope.

If you have this doubt, i can only conclude you didn't understand the concept fully, and recommend you to read from SandboxIE's site. Forums can get confusing at times. Start here.
