   If some portable programs (ex: portableapps.) maintain the normal structure as a common version while letting it be portable, others are all contained in a single exe file (other less known sites)
   
   Do the last type be uneasily scanned?

   It makes zero difference if the apps are portable are not. They will still be scanned for malware.
