Yours is very comprehensive approach. I usually only run apps own uninstaller with periodical ccleaner cleanup.
Indeed a great app and the one I've used/recommended. It can also be set to warn on reaching preset limit
Although not trivial to exploit should still be fixed quickly.

Try connecting to another computer and if still not recognised then try a diagnostic util from HD maker's site or if none maybe use Linux live...

Check maybe even viewer logs for errors/warnings and check security software rules/logs in case it is blocked somehown
What security software are you using, it might be accessing/locking the files
