Clone Worked & I Did NOT Disconnect The Original.

As a test, using the bootable TI cd (ver 9 bld 3,677) I cloned a drive internally then booted successfully with the clone without removing the original.
The original was in the Secondary Master position while the cloned drive was in the Primary Master position. Windows assigned the correct drive letters - C for the primary master and E for the secondary master (my dvd burner is D and is the primary slave).
In light of all the cautions to remove the original before trying to boot a cloned drive, I thought this might be helpful to some.

 

I have always interpreted the caution to remove one of the drives as " Windows may become confused".

 

Ralphie... Since you are set up to test cloning in the Master Slave configuration would it be possible for you to test out the problem Bobdat described in this post? According to Marat Setdikov this problem would seem to have been fixed by a button “Turn off computer” in the lower left corner of selection (Safe/Full/Windows) screen.

 

If you open your Event Viewer, you'll see a system error/warning entry called "Part Mgr" where Windows changed the disk signature of one of your drives during the bootup after cloning.

Look for it - it's there.

 

Can you still boot from the original hard drive?
