Oh i see, you wish to continue with thunderbird. I would suggest posting your question in the thunderbird mozilla forums.

It sounds like what you need to do is go to Tools>Account Settings>Composition & Addressing. At the top under Composition check "Compose messages in HTML format." Then go to Tool>Options>Composition>HTML. You can format the text and it should stay that way whenever you write or reply. In HTML mode you'll have a lot more options on the toolbar- Indent or Outdent, alignment options, etc. I don't think the toolbar options will stay permanent but they're easy enough to set as you compose. I don't think you're going to be able to make a permanent template like you want in TB, but I could be mistaken, the TB forum at Mozillazine would be the best place to ask. :)

can't understand why the thunderbird developers did not think about the feature to customize the reply format

TrulyMail Portable - http://www.trulymail.com/Features.aspx packed in a truecrypt container ;)

You can change font type, font size on the reply and new mail window. Quoting appears to be only available to be placed top or bottom of new reply.
