Denying an attacker physical access to USB and Firewire ports could be one of the most effective way to mitigate these attacks. There's all kinds of ways one could do this, ranging from simple obstruction like filling the plugs with epoxy to changing the wiring pattern so that it only works when connected through a specific homemade adapter. While none of the methods would be 100% effective, most would alter things enough that it would require a lot more time to figure out what you did which would increase the chances of them being caught in the act.
