I am testing out Tor and it seems pretty cool. However when I was over at CNET and tried to download something Tor told me something like "external applications are not tor safe...." does this mean that if I download anything with Tor it will not hide my IP?

Are you using one of the latest Tor bundles that come with Firefox/Vidalia/Polipo/Torbutton etc?

You are probably using TORbutton with Firefox. The default settings for it gives you that warning for any download. I don't remember exactly how to bypass that warning because I didn't use TORbutton in a while, but if you are the one initiating that download, it's not a problem, you can do it without loosing your anonymity.
