   I'm new to noscript and have a question.
   
   If I set noscript to "allow sites opened through bookmarks", am I still protected from malicious scripts?

   Yes, if your bookmarked sites are clean. If you got malware-sites bookmarked then they will open with scripts enabled, so no protection then.
