I do miss my XYplorer for Windows as I could compare directories, do extensive searching and mass renaming in seconds. Currently here are the file managers that are up to snuff:

Nautilus: It does dual pane but uses external apps to compare folders and such but isn't that handy or feature laden.

Krusader: Dual pane it does and has synchronization built in and works very well. The closest thing to Total Commander IMO

Gnome Commander: A future contender for the top slot. It just isn't there yet.

    Total Commander: Another contender.

Am I missing any programs that do the job well? Let me know ;)

Linux has several dual pane filemanagers, you already named a few,but Total Commander through Wine or Krusader would be my choice.
There is also Midnight Commander,a real Norton Commander Clone, but I prefer mouse gestures instead of a syntax :D ;)

Gnome Commander use GnomeVFS library which is deprecated.

Tux Commander is also a nice and very fast alternative although it requires some work with defining file associations at first.

The most complete and configurable file manager is Krusader. It's also the only one, IMHO, that has an "Edit as root" button - very practical. (EDIT: That's wrong - Nautilus has that option in the context menu, too.)
