I want to browse sites that require them over JonDo.
Well, think about it. You know (I gather) that both technologies can be used to detect things like IP address/general location, browser, OS and so on. So, don't you think allowing those two technologies to run inside of an otherwise secured environment is taking a risk? I mean, unless you're wanting to run JonDo, TOR or any service like that full-time, and aren't doing anything "risky" (think illegal), then it's not going to matter that much. But, if you truly want to avoid some 3rd party tracking/finding out things about you, then you're going to have to deal with some drawbacks. These services aren't meant for the "fun stuff", the every day, general surfing.
Scripts are never safe in any respect over TOR or JonDo. Simple as that my friend.
