I have a Windows Server 2008 (64-bit) Enterprise Edition server that has a Windows Server 2008 Domain Controller in a Hyper-V VM, what is the best way to back it up.

Acronis does not support DC backup, but you can still use Windows Backup activating "System Volumes"
I would use both a Windows Backup inside the VM, and then a full acronis of the VM to have all the System. In Windows 2008, you can now stop the "Domain Controller Service" also as a pre-job.
