Default TrueCrypt - "Areas To Encrypt"

Using full-disk-encryption, I got the choice to "Encrypt the Windows system partition" or "Encrypt the whole drive".

I couldn't quite remember which one I chose, so I checked the properties of the mounted disk-encryption drive on TrueCrypt and it said:

Type: System

Encrypted Portion - 100% (fully encrypted)

It was a new netbook, and is running Windows. Out of curiosity, if I had gone for the "encrypt windows partition" option, would that leave the system more vulnerable to being broken into?

Thanks for being so patient with me in my other threads, I'm still a bit wary of system encryption - I keep thinking that there is a security hole or an in-built backdoor in the netbook. Maybe I'm a bit too paranoid hehe
