F-Prot 311a to 312b...and F-Prot unofficial updater

When I try and update the latest files, they automatically go to the 311a version that is still on my computer. How can I get these updates to go to the 311b version? I'm using Windows 98.

You are talking about the DOS version? As far I know the unofficial updaters mostly update only signatures files and not program files. Therefore you have to download the new program version from your prefered update server and install it manually (extract over old files), e.g. ftp://ftp.complex.is/pub/Dos
