Lengthy and occasionally heated argument about the use of SQLite databases instead of plain text by Firefox (and other browsers):

... and still relevant. places.sqlite is perhaps THE biggest culprit behind Fx 3.6's horrible startup performance.

I think that the problem is the history database and not the bookmarks database. I don't know about another browser that collects browsing history in text format?

I disabled this history feature, and I think that it solved this issue.
My bookmarking behaviour is not that dynamic.
In general, I think that a bookmarks database is great, Searching is fast and smart. I have 2500 bookmarks.
Although: I'm not a big user of Firefox anymore, since Google Chrome.
