Is there an Anti-virus out there that will run in Linux but Scan Windows drives

Basically boot into linux and scan Windows for Virii or rootkits...thus an Anti-Virus with Windows virii/trojan codes.

Get the Bitdefender (.com) bootable antivirus cd. It's a linux version, but it can read and write fat, ntfs.
No installing needed.

Yeah but If I want to keep it up to date I will have to create new Cd's.

You would not use it on a regular basis, it is some kind of rescue facility: you run it, update it live in an internet setting and after scanning and cleaning the suspect system, you resort to the regular Windows environment.
If you are so afraid of infection of a windows system that you want permanent linux based protection, think again. Either you move to linux completely, or install a linux anti virus gateway in front of your windows system, or stop computing.
In a regular Windows environment, most scanners are more than adequate. Most infections these days are be means of worm-infeted mail, or by hijacking of internet explorer. These risks can be diminished by being suspicious regarding the mail and maving away form OE and IE. I never looked back.

If you're talking about NTFS partitions, an AV running on Linux might not be able to scan them (depending on your distribution), and certainly wouldn't be able to clean them. If you're talking about Fat32 partitions, you might give the Linux version of F-prot a try...
