I suggest you use any of these free on-demand scanners:
Kaspersky AVP (http://www.majorgeeks.com/download4515.html)
A-Squared Free (http://www.download.com/A-squared-Free/3000-2239_4-10262215.html)
DrWeb Cure-IT (http://www.freedrweb.com/cureit/)
Norman Malware Cleaner (http://norman.com/Virus/Virus_removal_tools/24789/en-us)

Apart from this, you may want to try SuperAntispyware Free (http://superantispyware.com/download.html)which can remove many tough spyware infections.

I know that Rising AV works in Server 2008, so also should work in 2003.

Chances are if you have a server, you have a domain. Therefore you're proberly better with a network based AV. Something you can deploy to clients. Unfortunately I've only ever used End Point by Symantec. You can download a 3 month trial from their website and see if it will help.
