I have tried a few different imaging programs to image my one of my extended partitions, for me D: Windows says the partition is 2.96 GB, and the images are only slightly smaller than that. However, when I unhide all hidden and protected folders in D: and select them all their properties say that all those files/folders combined is 1.20 GB. Where is the rest of the space going?

Nate,

Try TreeSize Free (the exe is sufficient). It should show you where the missing (or not missing) files are situated.

The Pro trial is much better.

This has just further confused me. The pro version of the software you suggested says that D: is only 1.2 GB. See the image below.

Wow. In Disk Management, what is the Capacity and Free Space of your D: drive. How large are the backup .tbi and .sna files of that partition?

But what?????

Disk Management shows 2.65 GB of data in the D: drive
The DS image is 2.6 GB
Your manual estimate of data in Windows Explorer is 1.2 GB
TreeSize Pro shows 1.2 GB of data

I suggest chkdsk /f on the D: drive and reassess these figures. Weird!

How large is a .tbi backup?

If you look at that partition in BING and choose Properties, Details. What is Free and Used? This estimate will be free of Windows' influence.

I do not own BING.

But I copied all my data to another partition, Z:\, formatted d:\, and then copied everything back. The differences in image size is amazing but not unexpected; 2.47 gb then and 1.16 now. I have no idea why that is but all my data is there.

Whatever....

That was going to be my next suggestion if you didn't find an answer. I don't know the answer.
