I recently posted this on the Sandboxie forum but I've not had any response.

I was looking for a way to allow changes to Firefox (bookmarks, Noscript, etc) through the Sandboxie.

The Sandboxie help documentation gave me the idea to include some lines in the

They describe this, saying it "punches a hole in the sandbox".

This strikes me as an unsettling notion.

Is this a good idea, or is there a safer way to effect this?

Honestly, I think the easiest way is (if you are sure the website you want to bookmark is pretty safe) to open up an un-sandboxed Firefox and make the changes. This is how I update my addons like Noscript and the filters for Adblock Plus. I'm sure there is a way around punching a hole in the sandbox, and you may want to do that for bookmarking. But for add-on updating, it's just as easy to do it outside the sandbox. Just my opinion.
