I was wondering, if I should download the patches/updates to my computer? also, would it be worth switching from Microsofts Java Virtual machine, to Javas Virtual machine? Are there any critical Security updates to Win98SE?

As a general rule, yes you should update your PC with critical updates. Some of the recommended updates may be left to your discretion, depending on what they are and what your needs are. I wouldn't download any device drivers from MS, though. For that it's best to go to the device's manufacturer's site.
To check what updates are available, through internet explorer, use the tools drop down menu and click on windows update.
Are you doing anything for which you need Sun's Java? Some apps might use it, like other browsers like Opera for example, but if you have no specific need for it it's not necessary at this point. Perhaps someone else can provide more info. In a year MS won't support MSJVM but your OS won't be supported long before that. I use Mozilla firebird, but, It says "Even if its not used as your Web browser" ... Should I download it? :-\

Regarding java.
I have XP Home and I installed Sun Micro's java.
You may want to investigate whether you should have only one java program.
I only have Sun Micro's java.
I am not a M$ fan,but I do look at all critical updates and take the ones that apply to me.
For example,I don't take any for networking.
If I use a component of Windows that has a critical update,I take it.
Reading the reports that are linked to each critical update can better describe what systems are involved and how high a threat that "patch" deals with.

Since IE is integrated into the OS and some shared elements of it are running even if you don't have it open, it is recommended that the critical updates for it be installed even if you don't use IE as your browser. A recent critcal update emphasized that, perhaps the one you linked to but the link doesn't work for me, so the answer is yes.
